Sounds like you got a bad tank of fuel. Try switching gas stations. Also, add a couple of ounces of fuel injector cleaner to your tank, your jets may be partially blocked, causing poor vaporization of the fuel. Unburned fuel can cause all your problems.
It may also be weak spark. If the fuel isn't the problem, this probably is. Could be a battery on it's last legs, voltage regulator, burned spot in the plug wire (not visible from the outside), etc.
After the engine is fully warmed up, the fuel vaporizes more easily and ignites more easily. This is why your problem clears up after a few minutes of riding.
